CATH classi cation is assigned down to the topology level and SCOP classi cation to the fold level. As the FSSP database is updated weekly, this method makes it possible to update also CATH and SCOP with the same frequency. Our predictions have a nearly perfect success rate when ambiguous cases are discarded. These ambiguous cases are intrinsic in any protein structure classi cation, which relies on structural information alone. Hence, we introduce the notion of \twilight zone for structure classi cation". We further suggest that in order to resolve these ambiguous cases other criteria of classi cation, based also on information about sequence and function, must be used.

متن کامل117. Consensus approach for benchmarking domain assignment in protein structures
Introduction Assignment of domains in protein structures remains to be a difficult and unsolved problem. Existing algorithms frequently produce contradicting results, different from expert’s assignment. In this work we examine trends in the performance of a new generation of completely automated domain assignment algorithms. We have benchmarked the following automatic methods: DALI [3], DomainP...
متن کاملSAWTED: Structure Assignment With Text Description-Enhanced detection of remote homologues with automated SWISS-PROT annotation comparisons
MOTIVATION Sequence database search methods often identify putative sub-threshold hits of known function or structure for a given query sequence. It is widespread practice to filter these hits by hand using knowledge of function and other factors; to the expert, some hits may appear more sensible than others. SAWTED (Structure Assignment With Text Description) is an automated solution to this p...
متن کاملSCOPe: Structural Classification of Proteins—extended, integrating SCOP and ASTRAL data and classification of new structures
Structural Classification of Proteins-extended (SCOPe, http://scop.berkeley.edu) is a database of protein structural relationships that extends the SCOP database. SCOP is a manually curated ordering of domains from the majority of proteins of known structure in a hierarchy according to structural and evolutionary relationships. Development of the SCOP 1.x series concluded with SCOP 1.75. The AS...
